When you start or resume the agent, it starts in the current directory of the active buffer. In my case, when I start Emacs by clicking a dock icon, it starts in my home directory, which is way outside of any sandbox I would approve.
In order to begin in an existing project, I need to load a file from that project, and then C-a a or C-a R.
It would be good to either ask for a working directory, or at the very least be able to specify it with C-u.
