Great tool, works nicely with new Relion 5 particle star files for most refinements.
However, for filaments I have found the refined coordinates are not mapped correctly back to their refined positions in the tomograms. Whereas the unrefined newly extracted (picked) are. I believe this only occurs with filaments because they have the additional headers:
rlnSubtomogramRot
rlnSubtomogramTilt
rlnSubtomogramPsi
If I take my extracted (or refined) particles, set all of these values to 0 and run a C1 refinement, ArtiaX can now correctly map these particles back.
Just a heads up. It would be great if you could investigate this a little!
